You see Shizune have a shady encounter with him in her third act if you choose "Comfort Her". It makes you realise just how badly you've treated Shizune by having sex with her best friend.
Then he sees you doing it with her, gets angry, brutally rapes and murders you. Thus why it is called the bad ending.
