I feel these are pretty good, if they more describe the relationships with Hanako than the girls themselves.
Lilly's seems to be slightly off mark, but I guess anything remotely romantic will suit her road.

Hanako's is the best and Savage Garden's song actually feels like it might describe Hisao's relationship with either Shizune or Rin... I'm surprised I haven't thought of it earlier as I quite like the song.

Yeah, I'm kind of on the lookout for a different Lily song. The only relevant lines in there really have to do with her senses, everything else is generic.

I also thought Green Day - Basket Case was better for Kenji

I'm afraid nothing that I'd listen to frequently would match Lilly, though some of the songs proposed in here suit her quite well.

As for Shizune, there is always the possibility of : (obvious).

Wow this is super difficult for me because I tend to prefer music that emphasizes music and not lyrics.

I know these are instrumental and don't really count, but I think these are perfect (might edit for other characters later):
Hanako: It's Natural To Be Afraid by Explosions in the Sky (seriously, don't let the beginning put you off... the whole song fits her really well, imo)
The Shizune/Misha dynamic in Shizune's route: Quiet by This Will Destroy You

And here are some songs with lyrics? This is harder because I always take both the lyrical meaning (which is often nuanced in the music that I listen to) and the tone of the song into consideration, so I'm not sure if they fit perfectly (and I tended to err on the relationship that Hisao has with the girls than about the girls themselves):

I really wish I could put down Broom People by the Mountain Goats for Shizune because I sort of felt that was a great description of the end of act one for her (at least emotionally), but... he definitely moves past that self-loathing so I'll just mention it here? Haha. It was really difficult to find a song that conveys the way that I see Hisao and Shizune's relationship properly because most songs about women in charge are pretty angsty, and I see their relationship as one of the healthiest.
