To answer the question, yeah, it's mostly pencil with a touch of charcoal pencil in the darkest spots.
Shizune, however, is all pencil. Getting laughs at our poor hero's expense...

I like these. They're a bit jarring at first, being so different from the anime style of the game's sprites and most of its art, but after the "style shock" passes I find it fascinating to look at the characters from a new angle such as this. I hope we'll see Emi and Lilly as well.
The idea reminds me of something a friend of mine said about Lilly- that her appearance was too neat, too manicured for someone who presumably puts little emphasis on appearances themselves. Now I'm wondering if and how everybody else's appearance might change if they were rendered not just in a more naturalistic fashion, but with the factors that go into shaping their appearances being taken into account.

Yes, Emi and Lilly are on the way. While that's a great point about Lilly (and one I hadn't thought of) I'm sure her well-to-do family taught her how to "properly" prepare herself each morning, so she's probably cares for her looks out of habit. I still have to decide how I'm going to do Lilly's features, though, since I believe she's the only one who's not pure Japanese.
