I wonder how callous you'd have to be to watch the bad ending and say, "eh, that relationship wouldn't have lasted, so the utter despair and hopelessness on Shizune's part ain't a big deal".

Regardless, I think the bad ending fit the route better than the good ending did. (If you want to be honest, I don't really think there was a good ending. Just a bad and a neutral.)
Shizune has two big problems. Neither of them are the fact that she's deaf and mute. First, she tends to separate everything in her life and assumes that nothing in one box is every going to leak over into the next. The other one is that she doesn't make any effort to communicate. She keeps everything to herself and it's up to Misha and Hisao to reach out to her.
In the bad ending, you get to see what happens when Misha and Hisao take up her mind set. They're not telling her what's bothering them and they slept together without any regards to how it would effect anything else. To hammer the point home, there's a scene with Lilly where she points out how much like Shizune you've become. It's not a compliment.
The last scene in her route, Shizune is sitting by herself asking "Am I a bad person?" and the only answer you can give her is "yeah."
