Looking at the CGs, it seems very clear that Moekki's style is black lines for eyebrows (Moekki is the artist for Shizune's route). The sprites are somewhat ambiguous, but the Shanghai CG seems to be a solid case of pink eyebrows.
Regardless, as far as the "rule of eyebrows" goes, it's both true and not true. Eyebrows are a pain to dye, as is pubic hair. People can (and do) dye those areas, but it's not very common. So yes, a blonde with brown eyebrows probably bleaches her hair. A blonde with blonde eyebrows could still be naturally a brunette. Evena blonde with blonde eyebrows and blonde pubic hair could be a brunette with a dye job.
On the subject of hair colors as a whole, the anime aesthetic has three sets of rules - strict, lax, and N/A.
Strict is all natural hair colors, all the time. For a largely Japanese cast, this would mean black, brown, and auburn.
N/A stands for not applicable - there are no rules.
Lax is the middle ground - there is use of unnatural hair colors, but it's largely a stylistic thing. Blue and purple serve as stand-ins for black (and sometimes brown). Pink is rarely used, but can be a stand-in for red or strawberry blonde (but even that is pushing it). Green also appears only rarely, and in such cases can be used for blonde OR brunette. The big difference between Lax and N/A are the fact that hair colors still follow rules - heredity applies, blonde hair is remarkable/foreign, redheads (bright orange, not auburn) are either foreign or delinquents (or both), etc.
According to the "lax" ruleset, Emi's the hardest to explain - the others fall into place quite naturally.
