My favorite, which I don't think I've seen mentioned anyplace else, is Hanako x Misha.
Think of all the things they'd share.
-- They are the winggirls of two of the top girls in Yamaku, Lilly and Shizune
-- They have both had pretty horrible middle school experiences, to the point where they both considered not talking to anybody ever as viable lifestyles
-- They both decided to change that lifestyle because of their deep friendship with another woman.
-- Given that Hanako swings that way in the first place, it's a reasonable story (completely non-canon, of course) that Hanako has had a long-standing unrequited love for Lilly, similar to Misha's love for Shizune.
-- They are both pretty smart and have a lot of inner strength. Misha isn't touted as a bright light in the VN, but she manages to keep up simultaneous Japanese/JSL translations with Shizune, which takes a lot of clock speed.
I could even see an opportunity for the relationship developing in the VN. During Shizune's bad route Misha is missing a lot of classes and really needs to catch up, and I could see Hanako getting drafted to help as kind of an expert in catching up after missing classes.

It would be intersting to see that develop and how you'd work around all the various plot points. Hisao would have to be with Rin or Emi most likely to get him out of the way.

Not sure that's accurate... O.o When do either of them ever serve winggirls?
@GP: Last I heard, he's in the "This game is totally real life and playing the other routes is actually really cheating"-esque stage of KS addiction.
