However details are important too. Maka's eyes seem empty while Emi's aren't and the twin tails don't even lookalike.

Those can just be a difference in art style. The detail on anime characters comes no where near that of non moving sprites. And just because not every detail matches up completely doesn't mean that they don't look alike. How many other peppy looking, green eyed, light haired, twin-tailed lolis are there? Yes they aren't identical. But they are at least similar enough to warrant a connection.
