Lilly and Hanako are friends, Emi and Rin hang out on the roof daily, and Misha and Shizune are pals with complicated feelings towards one another. Don't you think that's a little convenient? It's like they're just begging to be shipped...

I think it serves the purpose of triangulation - in each case you feel that you're either sabotaging or depreciating the relationship you have with the girl of the pair that you don't pick. In Shizune's case, Misha's there to provide that role. However, that concept is partially subverted throughout. For example, in Rin's route, Emi doesn't seem very sympathetic about Rin's exhibition woes, but in Emi's route, Rin either doesn't play a countervailing part or hides it very well.
