Why would Lilly just keep her eyes closed? That'd be pointless and stupid.

To avoid overloading her brain with images? It's not like it's going to help her; even is she could see for the first few months at least she'd have difficulty with depth perception. Honestly through, for Lilly, I'd imagine it would be like throwing her into some bizarre Lovecraftian nightmare, where's constantly being exposed to things her mind couldn't even conceive of before. Shizune would probably have a similar reaction, although not quite as bad.
And Kenji with the actual ability to see things could be outright dangerous.
