Dunno, I go to a private school and I'm pretty much certain they don't, but that's hidden within the dark secrets of private schools...

At least around here, private schools receive additional funding from the government (and as such as been a bit of a political shitstorm in the past). I'm not sure about Japan though, but I imagine they're similar.

Private schools normally have an endowment, or money that is held in stocks or a bank. The interest from the investments is used to fund the operating budget of the school and some of it is added to the endowment for healthy growth. Outside funding often comes from donations given by wealthy alumni and other such fundraising activities.

I went to an independent grammar school here in Britain. It used to be the case that independent (private) schools received money from the Grant Assistance Scheme, which was a government bung to help pupils from disadvantaged backgrounds pay their fees. However, the incoming Labour government abolished the grants in 1997 (which just goes to show that wretched class warfare is far more important to socialists than actual social mobility, but that's an argument for a different forum), so my school set up a charitable Foundation Bursary Appeal to replace the government money with private donations. We were actually pretty successful, raising ten million pounds.

Anyway, as has been said, Yamaku Academy probably derives its funding from three main sources - core investments, donations, and fees from the pupils. As Hisao mentions that Yamaku has "some pretty serious benefactors" it is likely that the school also enjoys the philanthropy of a wealthy patron.

Wait, is there any evidence that she is actually, physically mute, anyway? I thought she just didn't speak because it's far less comfortable for deaf people...

She's deaf from birth (according to devs), and with no feedback, learning to speak is difficult and not a "natural" way to communicate. I would describe her as "deaf and doesn't speak", as "mute" would suggest she can't vocalize. It's likely she vocalizes when she laughs, cries, coughs, and has huge crashing screaming orgasms.
