The only character who really has a "voice" in my head is Misha, and that's only when she laughs. Every time I read "Wahaha~!", I'm forced to think of Wario's laugh.

Misha: A less jerk-ass Tomo (from Azumanga)
Emi: HIgh-pitched and genki. I can't think of a particular example for exactly what I'm looking for though
Rin: Somehow, I imagine her with the deepest voice of the girls, simply due to her deadpan speaking style and low-key personality. Again, no particular example strikes me.
Lily: High-class but playful. Something similar to Takano from Higurashi, without the lilt or menace behind it however.
Shizune: (yeah, not necessary, but somehow, I still imagine a voice for how she WOULD sound when she 'speaks') Bossy but high, just bordering on bratty.
Hanako: ....Hinata Hyuuga. Bar none, Hinata Hyuuga.

Berserker from FSN definitely sounds right for Shizune

Lilly: Takano Miyo from Higurashi, just with a bit less evil.

Emi: Something like Nanoha or Mei from Clannad.

Misha: Minorin's voice would work well I think.

Rin: Ugh, this is a bit of a toughie. Something like Chiaki from Minami-ke would work well, if only her voice were a bit lower-pitched.

Shizune: "...", Though if she weren't mute, something bossy and tsundere would work well, though I don't think Rie Kugimiya would be it.

Hanako = Shinobu/Hinata
Lily = Alicia (Aria)
Shizune = That mute chick from Hatsu Inu (H anime/manga and yes she has spoken ONCE) When Hisao and Shizune have madseckz I can imagine her moans to be like her.
Misha = That annoying chick from Pani poni dash that keeps going MAHO! for not-so-obvious reasons
Rin = Hagu from honey & clover
Emi = Nia (Gurren Lagann)

Hanako = Hanazawa Kana (Sora from Sketchbook) though like others said, Mizuki Nana's Hinata fits quite well also.
Lily = Tanaka Rie (Maria from Hayate)
Shizune = Saito Chiwa perhaps for narrated thought (Aika from ARIA)
Misha = Horie Yui (Minori from Toradora or Manabi from Manabi Straight) also Orikasa Fumiko could also work with her Torako from Hyakko.
Rin = Inoue Marina (slightly more girlish version of Wataru from Hayate with Matsurika-like bluntness from Maria Holic)
Emi = Kadowaki Mai (Illyasviel from Fate Stay/Night)
Yuuko = Ueda Kana (Stekkin from Pumpkin Scissors)
Kenji = Yoshino Hiroyuki (Takumi from Chaos;head)
Akira = Shintano Ryoko (Sae from Hidamari Sketch)
The Nurse = Ono Daisuke (Sebastian from Kuroshitsuji)
Muto = Nakata Jouji (Kirie from Fate Stay/Night)
Art Teacher = Wakamoto Norio (Narrator from Hayate)
Hisao = Fukuyama Jun (Tokidoki from Amatsuki)

I was quite bored, so I compiled a list of seiyuus, and characters+shows they've done with the voices I picture the characters. I've only done it for the heroines, and excluded Shizune, since she's mute.

Also I agree with Minorin for Misha. As for Amin for Lilly... I'm not entirely sure. Must rehear some Eri Kitamura.
Also that Takano proposal... sounds fun I think her non-evil foice wouldn't be too unfitting.

Personally i think these Seiiyu's should voice these characters

Rin = Sawashiro Miyuki

Misha = Matsuoka Yuki

And some more but i forgot . But ill keep on finding some more voices haha
