Rin - I'd watch for any subtle cues of anything she seemed interested in. Sounds risky and luck-based, but I'm sure that there would be something that would make her eyes light up. I'd hope to catch that little cue and get it when her birthday rolls around.
Hanako - I don't wanna be cliche here, but I think she would love another doll.
Lilly - No idea, I haven't played her route, so I haven't gotten into her character well enough yet.
Emi - A puppy?
Shizune - This tornado? Yeesh, I don't know. Does she ever want anything other than takeout? Now that you mention it, Civ sounds perfect.

Misha - I would get her a rhino toy, saying it reminded me of her gracefulness. Then when she slapped me or ran away in mock-anger (or real anger), I'd laugh and hug her from behind, saying that I was just joking, and show her some really pretty jewelry. Bracelet and earrings, probably.
Suzu - A Build-A-Bear stuffed animal. Scented, maybe?
Yuuko - I'd take her out to eat, someplace that's very nice and calm but not too loud or crowded, visually or otherwise.

I'm pretty bad_ at picking out gifts.
                                        I miss her.

Rin>Suzu>Hanako>Misha>Emi>Lilly>Shizune
Haven't done Lilly's route yet, and have only done good endings so far.

Would think that the Shogun series might be more appropriate, but hey. Global conquest is global conquest.

I suggested Shogun once.

I'd get Kenji a blow-up doll of Shizune for his birthday but tell him it's from her. Awkward things would ideally ensue.

<Ascension>: "I laughed, cried, vomited in my mouth a little, and even had time for marshmallows afterwards. Well played, Xanatos. Well played."

Now, see, that'd just be dumb.

Arrange it so Hisao is seemingly absent for a week or so. Have Shizune deliver a burnt pile of hamburger meat to Kenji's doorstep with a note reading "You're next.". The gift will be when Hisao turns out to still be alive.

Or just give Misha a book full of different hairstyles and see what comes of it.

You are picturing Misha with an afro. And a mullet. And dreads. You're welcome.
